I am using the metamaterial analysis group from this post:

I got a transmission greater than 1. Please see the attached picture for the transmission (|S|^2).
I suspected it was because of the short simulation time, so I tried longer. I also tried adding more layers to the PML boundary and using a smaller dt factor to avoid divergence issues. Unfortunately, the results look pretty much the same.

I am not sure if I should trust the result I am getting. Could you provide some insights on what might go wrong?

Most likely the monitor is in between the source and the front surface of the metamaterial. Please refer this article: https://optics.ansys.com/hc/en-us/articles/360034915753-Tips-for-accurately-measuring-reflection-in-an-FDTD-simulation
For better intituition, please make sure the reflection monitor is behind the source.
