      I am designing a grating coupler and the transmission value is negative. I dont understand why is it negative or should I check the absolute value?

      Negative values mean the power is flowing in the negative direction of the axis. You can find some additional information on this topic in transmission - Script command, and Tips for accurately measuring reflection in an FDTD simulation.
