There's a risk when intermingling solid modeling with meshing that the associativity between the mesh and the solid model gets corrupted.  If there's any way to modify your procedure so that the mesh is completely cleared before modifiying the solid model that would be safer.  There's also the possibility that a too loose tolerance on the nummrg command merged out a line.
