What is difference between Project and Imprint command in SpaceClaim?

Project command is used to project an entity on other entity in normal or defined direction. For this, the corresponding bodies can be away from each other. Imprint command is used to take imprints of bodies on each other when they are intersecting or overlapping with each other and are in proximity to each other in a given tolerance.

I want to have the faces imprinted in multibody part but not shared topology, is the Imprint correct command?

You can use the Imprint command.

I have mix of shell and beam. Can I only imprint the surfaces and skip the beams?

Yes, in the Imprint options on the left side bottom, you can uncheck box for Edge.
