The below figure shows a substrate with a structure on top with the source embedded within the substrate. One of the monitors is right on the top. and the other at the substrate's z min (both are 2D monitors). Does the bottom monitor capture the incident field in any way? If so, how? If not, why?

From your description the bottom monitor should capture reflection, because it is behind the source. The standard settings should be like this:
