I am able to successfully run a 2-way coupled simulation between Mechanical and Fluent via the command line System Coupling interface. I am also able to successfully visualize displacement and temperature data in Ensight during post-processing. However, I am also interested in seeing the stress results - but I am not sure how to do this. Is there a setting I need to select when exporting System Coupling files from Mechanical? Any insight is helpful, thanks.

You'll want to load the Mechanical .rst file into EnSight for post-processing. It will contain the stress data.
The EnSight Case Gold files that are created for data on the System Coupling only contain data for transferred quantities like pressure and displacement. Stress isn't available on the interface.
