I'm trying to run a parametric study in Fluent over a range of several velocity values, which means my boundary layer initial height will change with each design point. However, I can't find out how to paramaterize this value in Ansys meshing or Fluent meshing. Is this possible, or will I have to mesh each design point individually?

You can use last ratio option in Inflation in Ansys Meshing in which you can parameterize first layer height.
Please go through help manual for more details
