I am simulating laminar flow between two parallel plates with heat transfer between the plates and fluid.

I have assigned reference values under the physics tab to control the depth and cross sectional area of the domain, but the results I get seem to correspond to the default 1 [m] depth and 1[m^2] cross sectional area. Is there another location for specifying the depth of the 2D simulation in Fluent?

Yes. You can modify the reference length in Physics - Reference Values
