I am curious about if it is possible to update reference values per iteration using UDFs in a transient simulations. Would DEFINE_EXCUTE_AT_END potentially work?

If you want to change any values which are calculated by fluent, it can be done through DEFINE_ADJUST function. DEFINE_EXECUTE_AT_END will do the function at each and every iteration. 

DEFINE_ADJUST will adjust the defined variable with the value in UDF. Hope this will help.

Which reference values would like to change? Do you mean the values from the "Reference Values" panel?
