yes the FEEM solver supports spatially varying isotropic and diagonally anisotropic materials. You have to create a (.mat) file with unstructured dataset. Then import it with importdataset script command can also be used to import spatially varying index data into nk import object.. Please have a look at the following links:

The following link is for FTDD and MODE that use rectilinear mesh, but you can have a look and get some information from them.
