Thank you for contacting us. 

I reckon that the transmission is less than 1 due to leaking light outside of the waveguide. What I can see from the screenshot you shared with me is that the waveguide is quite thin and I believ that the mode is not very well confined in its boundaries. You can check that from the option profile mode of transmission monitor. I would suggest to use log scale and check if the mode is well confined in waveguide's boundaries.

Also please check that both source and monitor use the glabal settings of single wavelength emission and monitoring. Check photos below:
