Let me try to answer each question independently.

1)      The phase shift will be visible if you uncheck the displacement currents on the objects where eddy effects are calculated.

2)      Eddy effects are heavily impacted by frequency, since skin effect is considered in the calculation.

3)      Yes eddy effects affect the analysis. Eddy effects are typically enabled for conductors to account for skin and proximity effects but are disabled for insulators like ferrite cores and boards. So they will influence the fields calculated.
