I would suggest the following steps:

  1. Clean the STL and fix it as much as possible in SpacClaim
  2. Use Reverse engineering tools in the Tools ribbon bar to recreate surfaces that are not fixed by tools from Facets ribbon bar
  3. convert to solid without merging the surfaces
  4. take the model to Mesher and use virtual topology to merge the surfaces.
