Maybe you can read that example again to get more simulation methodology.
FDTD is used only to simulate a single unit cell, assuming it is infinitely periodic. As for the total area, we do not simulate it, which was discussed before. It is in the post-simulation process that may need to use the extra information.
If you want, you can simulate the whole device, eg, antenna array on area of 85um x 85 um, with all the antenna diabolos present. But you may need to think it over what source is going to be used: Gaussian or plane wave? if plane wave, you will need to use TFSF.
The on line example only simulates the unit cell and through post processing to get the final result. Maybe the paper also used the same method. Please note that experiment may not be the same as simulation, due to a number of reasons.
