I am currently simulating a SSC and had a question regarding port sizing.
I have calculated the fundamental TE mode I want to track in the port settings, both in linear and log scale and have noticed that in the log scale the field Intensity goes past the boundaries.
Is it recommended to increase the port size or use different boundary conditions?

The port size can be arbitrarily large but the boundary will cut it for simulation.
For your case it seems the size is already quite large. As long as the mode properties are accurate, you may not need to have the mode profile to be zero at the boundary, since it will need larger size for simulation and thus slow. Of course you can increase the simulation region to include more space.
