You mean this;

Why would you disable that ? If you leave it as is you get values close to 1

The whole point is to have some shift along the Y direction like in Bragg grating. Are you worried about the intersection areas? you can add a narrow block along the other block, still get the same result. Even if y_shift is 20 nm, you still get the minus signs.
