hello,

what are these things which appear on my drawing? I marked them on black boxes. 

and how to remove them

What are you plotting? The two red items look like velocity vectors, not sure about the black thing.

I was creating a line from the surface, and when I ticked on "line" as seen in the screenshot, this thing appeared.

Which direction is z?

Downwards is -z.

So the line in the panel isn't the same as the black line on the plot.

No, and it disappeared when I started to run, I am not sure if this will affect anything.

Lines won't effect anything. As we're still unsure what the other marker was I'd be very carefully checking the mesh & results.
