I am wondering how Ansys evaluates the stress intensity factor in workbench for a pre-meshed crack.
Is this by a domain integral or a contour integral?

Workbench uses the Contour Integration approach (CINT). Contours are numbered radially outward, and there's no limit on the number of contours.
Both an Interaction Integral Method and Displacement Extrapolation Method are available in Mechanical APDL (see here) and you can insert a CINT,TYPE, SIFS based command snippet into your Workbench Mechanical simulation to specify the method directly if you don't wish to use the ANSYS Workbenches automated crack procedure. etc. Â
