      Which selection should I choose to get the 6 dof motion of the structure in time domain responces?

      What is the difference between actual response and RAO-Based response?

      The actual response is obtained by solving the equation of motion while wave spectrum data timing RAO results is the RAO-based response (See Aqwa Theory manual Section 13.5.3 Motions at Drift and Wave Frequency).
