How to do a Boolean operation in spaceclaim so that I wont get a mesh inside the body while meshing for cfd

You can use Combine tool to perform a boolean subtraction operation to subtract one body from the other. Please check below link from help documentation for detailed information.
Once the body has been subtracted, you can suppress the inside body or any other unwanted bodies which you don't want to include in simulation.
