Contours are included in the automatically generated scan patterns for a scan pattern simulation in R3. Therefore, if you want to exclude the contour scan paths then you check the box and get the same functionality as prior versions. In thermal solver, any scan patterns marked as contour are ignored. However in the Scan Pattern mode they are considered starting in R3. This is regardless of whether the scan pattern was generated in the ANSYS Additive UI or in a build file.
