Joints are created with a reference coordinate system at global coordinates which creates the problem you observed when the parts are transformed.
If you only need the part to move once, manually update the coordinates of the joint reference coordinate system.
If you need to part to move often, create a new coordinate system that is scoped to a feature on the geometry such as a circular edge or cylindrical face. Then update the joint reference coordinate system to use the newly created joint AND update the values of the coordinates to 0,0,0 becuase they will be set to values that leave it were it was. Now when the part is moved, the reference coordinate system will move with the geometry.
