You can only plot the mutual inductance between one reduce matrix and the rest of the windings. So basically, in your case two 3x3 matrices. You can do that by selecting "Matrix1" from the Parameter drop down menu in the results plot window and then in the "Matrix" menu select the reduce matrix you would like. You can also physically join the two winidngs in parallel by creating 2 windings instead of 4. Add the 2 coils that are in parallel to the same winding and then in the winding excitation, under "Number of parallel branches", set 2.
