I don't think the Fluent native-gpu solver is compatible with system coupling at present, so gpu may not give you much of a boost here.  The more critical element is how many cores are you running on, and what cpu load are you seeing? Transient calculations do take time, so you may find you're better off running several sets of runs at once rather than trying to speed up each simulation.
